You can have either Palkia/Dialga/Giratina with their orb indefinitly not a bug

Ticket description:
When you catch one of those legendaries after spawning it with the timespace altar, they have the orb you just used in their inventory slot, that you can use to catch another one of them.

Thank you for posting, but this is intentional and has been around since the way to get Palkia, Dialga, and Giratina was added.
