Latios & Latias are shown in Pokemon media like Pokemon Heroes 2002 to be able to swim and fly, however in pixelmon they can only be used as flying mounts.
It is possible for other Pokemon like Lugia and Tapu Fini to be flown and riden on water in pixelmon, so I don't see why the lati's can't.
