I personally think the way it is now is fine. You still need a good amount of luck to catch the Mewtwo once he comes out of the Cloning Machine, or if not, you need 2 Masterballs total to get him. Not to mention all the diamond mining and the all the stuff you need to get the Cloning Machine.

The cloning machine is fine as it is. It can be locked on some servers, and Mewtwo is one of the most powerful legendaries. It's only natural you would use a Mew for this as well.
The main issue here is perfecting what doesn't need perfection. The current way to get Mewtwo is fine as it is; it doesn't need any tweaking.
