Couple questions on Custom Textures.

People only see them if they have the resource pack?
If I did a server resource pack, can they still have their own texture pack and the server one alongside each other? as the server one will only affect the pixelmon?
Does anyone know if there are packs to buy custom textures or people who sell them?

Yes, you can have multiple res packs active at the same time. The ones sorted higher up will potentially override lower ones if they include the same textures - but if yours only has the custom Pokémon textures, there won't be any conflict.
